Have you verified that the header actually makes a difference?  If yes, then I guess the Apache bug is the culprit, but you still don't have a complete solution.

After adding it to the top of the script....the script complete executing about 50% of the time.

I am not sure, but you can test this hypothesis by including the following command at the top of your script:

Response.AddHeader("Connection", "Keep-Alive")

I'm not sure if http://nagoya.apache.org/bugzilla/show_bug.cgi?id=11983 is the reason the script stop executing prematurely.
